Personally, I think that the fan translation is most true to the game. Like the MOTHER 2 international localization, Nintendo hardly cared about working on the game and just sent what they had in a functional condition. However, there is minimal difference between Earthbound Zero and Beginnings. The third is Earthbound beginnings, which is technically supposed to be the localization of MOTHER 1. If you're using a GBA rom, that's the one you've got.

The second is a fan translation patch which is applied to Mother 1+2. If you're using an NES rom, that's the one you've got. The first is Earthbound, nicknamed Earthbound Zero due to obvious reasons.
